The Varkud Satellite (VS) ribozyme is a small catalytic RNA found in the mitochondria of certain natural isolates of the species Neurospora Crassa. In vivo, VS performs a reversible self-cleavage reaction to yield 5'-hydroxyl and 2',3 '-cyclic phosphate products, a reaction similar to that of other small catalytic RNAs, including the hammerhead, hepatitis delta virus and hairpin ribozyme. However, despite similarities with these ribozymes, VS has a unique sequence and secondary structure, suggesting an alternative structural motif. An understanding of the structural and functional properties of the VS ribozyme may provide valuable information about the ways in which RNA molecules catalyze chemical reactions, and provide insight into the complex nature of RNA active sites. Through the use of in vitro selection we have identified a variant of the VS ribozyme, termed VSE, capable of efficient ligation of a substrate RNA in vitro. We have used this construct in a nucleotide analog interference mapping (NAIM) assay in order to probe the structural, functional and mechanistic properties of this the ribozyme. Through these experiments we intend to address the following questions: What are the important nucleotides and functional groups necessary for the folding and activity of the VS ribozyme? Which nucleotides define the catalytic core (active site) of the VS ribozyme? What is the mechanism of action of the VS ribozyme ?
