Microarrays representing 1/3 of all Drosophila genes were used to characterize changes in RNA expression spanning embryo, larva, pupa, and adult lifecyle stages. It appears that most genes are reused during development, with &sim;90% of genes being used during embryogenesis. The reuse of genes is not random, showing many similarities between larval and adult tissues despite their dramatic morphological differences. The major temporal classes of maternal and early zygotic transcripts are shown. Genetic ablation was used to characterize further the organ-specific differentiation programs in tissues such as the eye and the gonad. Families of genes with related biochemical, cell biological, organogenic, and physiologic functions are shown to be coexpressed during development, providing biological insights into the functions of many unknown genes and of human disease gene homologs.

520 # $a The phenotypic characterization of the stumps mutation is also presented. stumps is shown to be required for FGF signaling and proper morphogenesis of the mesoderm and trachea. This data suggests that stumps is an FGF-specific signaling component, whose protein product may function as a potentiator of FGF signaling, or on a migration-specific arm of the FGF signaling pathway. Microarray analysis of tracheal branching was also done in an FGF-overexpression background, and different temporal classes of FGF-responsive genes were identified.
520 # $a The process by which a single fertilized egg proliferates and differentiates into the tissues and organs comprising an adult animal is, in a broad sense, what all basic research in developmental biology attempts to understand. Approaches to this problem have changed over the years, as both knowledge and technology have progressed. Today, the advent of mass sequencing, recombinant DNA techniques, and genomics allows us to identify, manipulate, and measure genes and gene activity with high throughput. In this thesis, both traditional genetic and novel genomic strategies are employed to further explore the process of tracheal and organismal development in Drosophila.
520 # $a Transcriptional profiling combined with genetic manipulation of a pathway or tissue of interest is a powerful method for gene discovery, and the variety of genetic manipulations possible with Drosophila make it an ideal model organism for this combinatorial approach.
