Gene set enrichment analysis requires robust statistical methods to uncover causal drivers in high dimensional data. In this work, we present a comprehensive framework for conditional independence testing that addresses the challenge of controlling the false discovery rate in these experiments. Our approach uses an amortized testing framework based on latent factor models to efficiently test across features, and incorporates a graph based hierarchical structure to form feature subsets for graphical FDR control methods such as DAGGER. We demonstrate that our framework not only groups biologically relevant genes into meaningful clusters but also effectively detects key genes in drug dose responses. These findings suggest a promising alternative to traditional methods for identifying causal gene-drug relationships.
