This dissertation enriches Alzheimer's disease (AD) research by detailing the influence of DNA methylation within a complex epigenetic framework using advanced data science techniques for in-depth analysis. In Chapter 2, computational cell type deconvolution is applied to assess cell type-specific methylation changes across eight brain regions in the elderly. The methylation changes reveal promoter hypomethylation in the PEN2 gene within the dentate gyrus--a key insight into the molecular basis of AD. Chapter 3 introduces the novel regionalpcs method, significantly improving the interpretability of CpG-level methylation. The regionalpcs method applied to the ROSMAP cohort identifies 838 cell type-specific genes correlated with neuritic plaque burden, far exceeding traditional methods. Further, this work integrates cell type-specific methylation quantitative trait loci (meQTL) with an AD genome-wide association study (GWAS) to identify genetic-epigenetic relationships. This integration highlights 17 genes, including MS4A4Aand PICALM, suggesting putative causal relationships between methylation patterns and AD risk. This dissertation not only expands our comprehension of the epigenetic landscape of AD but also sets the stage for future investigations and therapeutic strategies targeting neurodegenerative disorders.
